Wait how does saving his mom cause Bruce to get shot instead. I know it has something to do with Thawne but other times it doesn’t make sense. I mean even the Avengers did it and it was the right thing to do. Jeez flash can’t catch a break

Avengers didn’t change history.. they did, but it was a very small change, and given the movie logic, that small change did not butterfly affect into something big.
Essentially, what they did was borrow the stones from the past and return them at the exact same instant. The stones suddenly disappearing from existence would have caused catastrophic consequences, but since Capt America returned the stones at the very same moment, that did not happen.
However, what captain did in the end, stayed behind to live life, should affect the timeline.
The Marvel cinematic universe is the affected timeline and not the original timeline. This timeline has already been affected by Captain America’s decision even before it was revealed in the movies.
